The field emerged from the recognition that no single genome can capture the full genetic diversity within a species, and that genes present in some strains or individuals but absent from the reference sequence - the so-called dispensable or accessory genome - often carry critical information about adaptation, virulence and drug resistance. The contents are organised around three axes indicated by the title. Opening chapters address the conceptual foundations and bioinformatics approaches applied in pan-genomic analysis, including the computational tools required to construct, annotate and query pan-genomes from large-scale sequencing data. A substantial portion of the book focuses on bacterial comparative genomics, where pan-genomic methods have had their most mature application, leveraging these approaches for the development of precise diagnostics, vaccines and drug targets. The text presents twelve specific case studies covering a diverse range of organisms, including human pathogens (Corynebacterium), veterinary and plant pathogens, and model bacteria. The coverage extends beyond microbiology into plant genomics, human genetics (including pan-cancer analysis), and the pan-genomics of fungi, algae and viruses. This reflects the broadening scope of pan-genomic methods as sequencing costs have fallen and long-read technologies such as PacBio and Oxford Nanopore have improved the resolution of complex and repetitive genomic regions. Chapters address the transition from linear reference genomes to graph-based representations capable of encoding structural variation, copy number differences and presence-absence variation across populations. The computational challenges receive sustained attention, including the storage and processing of datasets that can reach petabyte scale, the development of efficient algorithms for sequence alignment against graph genomes, and the functional annotation of variable genes absent from reference sequences. Final sections explore the emerging integration of pan-genomics with other 'omics' layers, such as pan-transcriptomics, pan-proteomics and pan-metabolomics, to provide a multi-dimensional view of species.
